I don't actually know precisely what can and cannot be done with the tools available, but if it is possible, could units have small, non-intrusive numbers appear above them (not each model, just one) to show which control group they are assigned to?  I'm sure in a lot of cases this would be minimally helpful... but as an IG player I often find myself with three GM squads in the early game.  I have been doing my best to avoid assigning more than one unit to a control group, and in those early engagements in particular it can be difficult to remember which visually identical unit is GM 1, GM 2, GM3... 
Just thought I'd pass this suggestion by for what it's worth.

no worries dude i am there with you on this one. If it can be added fantastic. If it can't then oo welp. Although I sometimes try to memorize what squad is what by giving it specific orders all the time. Like Gm squad 2 goes on left more than the right. Gm squad 2 goes on then left more than the right. etc so i can try to avoid confusion. It sometimes helps, sometimes doesn't.
